with or without www. ?

I have a question about indexing.
When I take a look at webmastertools I can see difference in indexing my pages and images between my website with, and without www. How is this possible and which one can I trust? I think I made the setup in SS without www but webmastertools shows better results with the www. Is there a way to figure out what my preference setting is? Is it better to delete one website from webmastertool or doesn’t it matter?
